I started looking and found directions on how to upload a zip within a course, extract it and point to the index file of the html collection, as well as uploading other files. This seemed a very efficient way to do things until I ran into the "re-upload a file/delete a file" problem. I then read about that.
So until I figure out how to delete files, I think I will be using a system wide repository for now, while researching course specific repositories.
